My understanding -- or possibly assumption -- is that all of the New Gods knew but just didn't care. Such concepts are beneath them.

At various points between 1986 and 2011: the Parasite, Alexander Luthor and Superboy-Prime, Conduit, Ra's al Ghul and Talia, Amanda McCoy, Max Lord, Emmett Vale, Dominus, Eclipso, Gog, the Manhunters, the Phantom Zone villains, the Legion of Super-Villains, Ultraman, the White Martians and more.
Luthor, of course, found out but refused to believe. Much later, Black fed him the information but then it was wiped away by Black or Mxy, even though Luthor still was aware after that that he once knew and held Superman responsible for that the fact that he didn't anymore.
The Joker knew during "Emperor Joker," but it was unclear if he retained that after, and they never did anything with it if he did.
There were hints early that Cyborg knew (he made reference to vague memories about a "farm in Kansas" and "the name Kent").

In each iteration of the character (telepathic alien, future version of himself, robot, whatever), he had the means of figuring it out. What was established post-Crisis, however, is that, unlike pre-Crisis, it was not common knowledge that Superman had an identity. I am pretty sure it was John Byrne himself that said it never made sense how everyone knew pre-Crisis -- saying, in essence, why did he tell everyone?

Black Racer knew for sure. He approached Superman, as Clark Kent, during the Blaze/Satannus War.
