I am trying to figure the logic of that. Kang is more the F.F and Avengers archenemy, Ultron should be Pym and the Avengers archenemy

Unfortunately for the FF, in the continuity of the MCU, Doctor Doom & Nathaniel Richards are not the inventors of time travel. In the MCU, Hank Pym, Scott Lang & Tony Stark are.

In parallel, in the MCU, Ultron was not created by Hank Pym but by Tony Stark, Bruce Banner & the Mind Stone.

It is the consequence of the absence of Hank Pym in Avengers 1&2 and the impossibility to use the FF & Kang at the time of the creation of the MCU.

Thus, this swap is more the resultant of changes in the background of the comics characters than something that had been anticipated from the start.

(NB: I didn't take into account the time machines of 'Agents of SHIELD' and 'Runaways', only the use of the Quantum Realm...)
