I always sort of assumed he became Cap AFTER Pearl Harbor but is that the case? Or were the Americans working on a super soldier program before the USA even entered WWII?

Historically: Captain America comics came out about 8 months to a year before December 1941. Germany was at war with Britain since 1939, and stories of Jewish oppression leaked out of Europe for years.

In Cap comics, waaaay back in the 80s, after Jack Kirby's Madbomb, Swine, Zola, Night people run, Roy Thomas took over Cap books and embarked Cap on a long serial run of seeking out 'Who was Steve Rogers before the super soldier serum'. Thomas dropped off Cap books and other writers took over, and Cap went from teaming up with the Hulk in fighting an Evil Underground Organization to finding a Giant Captain America Robot in Newfoundland.
Finally a writer took over and came out with a story of Rogers growing up in a well-to-do family in Washington, dad, mom and an older brother. A family squabble happened and Steve ran off to New York to study as an artist. Then Pearl Harbor happen, and Steve's brother died there. That motivated him to join the army and volunteer for the SS serum.
It could have worked, but it went against the year of Cap books before PH, and the current run of the Invaders (Which had Cap joining Sub and Torch after PH).

Soooo, that left Stern and Byrne to come out with a book where Steve found his Army trunk and a journal. It recorded that Captain America was subjected to some fancy brain-washing machines that established false information and false identification, in case he got captured and interrogated by the enemies.
