If you put Nebula beside Thanos who would be more menacing? or even if you put her beside Ronan or the Super Skrull or any other male cosmic villain.
same goes with mystique, put her beside Sabertooth and her menacing-ness (i made a word! lol) would greatly diminish.
while it is true that there are strong portrayals of women in comic books who can also depict themselves in a very capable manner, sadly there is still a definite gap between the perceptions and interpretations when stacking strong female characters against strong male characters.
