My guess is that somehow the "rooms" were keyed to Superman specifically, so they'd depower/weaken him, but when Krypto came in, that was completely unanticipated, and therefore the typical "kryptonian" physiology wasn't keyed for an animal's physiology.

Just a guess though, LOL.
