The problem with this though is the fact that SBP is made to be pretty much the opposite of Supes (and even SS if you want to take it that far). He is shown with all of the "powers/immunities" to show off the fact he doesn't belong. It is why he has powers at this lvl, he is from a Universe/Multiverse where everything worked different. That is the main reason he is shown at these lvls. I don't believe there is any alterior motives to glorify the Superman franchise by producing a invincible Superboy Prime. I think they did it because they had the resources to do this...and the fact it wasn't straight out as obvious as making Darksied or Mongul or whoever just as powerful. This way they can get rid of him when they are done with him, without messing with the status quo (power wise), and eventually he will go the way of Cyborg Superman, sure he'll make appearances (maybe even big ones) but it won't be back to back to back the way they are now.
