Magneto lost to Thor in the 60's, but after Magneto's resurrection by Eric the Red Magneto's powers took a quantum leap and he could defeat all of the new X-Men including Phoenix. When Magneto faced the Avengers in that SUPER-VILLAIN TEAM-UP (or was it CHAMPIONS?), Magneto hurled Thor, Cap, and Iron Man away. Magneto manhandled Wonder Man. I've seen changes where Magneto can't effect Cap's shield or Iron Man's armor directly, but I'm not sure it would be easy for Thor to drain Magneto since his resurrection by Eric the Red.

That is to say, Mjolnir is capable of utterly crushing Magneto because it's a skyfather-level weapon. However, because Thor isn't the best at using Mjolnir to its full potential, while Thor is busy trying to break through Magneto's forcefield, Magneto would simply disarm Thor and either KO him with blood tricks, or do what he did against Apocalypse and shortcircuit his mind ("your mind is an electromagnet", as he likes to say). Or Magneto could do a Hulk and make Thor KO himself with Mjolnir.

Thor would have to be ready to rely on Mjolnir in a way he rarely does in the fight, and that's why Thor has never beaten Magneto since Magneto's powerup to his modern incarnation. They've encountered each other four times since Magneto's powerup, and Thor was ineffective each time. Two of those times Magneto just walked up and barnstormed the Avengers' mansion, knocking everybody (including Thor) left and right and walked out with whomever he was trying to kidnap. Thor couldn't get Mjolnir to respond when Magneto had a hold on it.

Given their respective personalities, I would give Magneto 7/10 against Thor.
