It makes perfect sense. Batman would take all that into account when developing a plan because they are weak points in each character that can be exploited. So what if every human has this weakness, it is a weakness. I'm not saying batman would kill anyone, but using magic or kryptonite against Superman is like using knockout gas on any human. It is something that gives Batman an advantage. In both cases it is a biological weakness based on their bodies needs.
Magic is different, I truely believe Superman's magic weakness is all in his mind. It's still a valid weakness, but I believe (based on decades of showings) that magic's affects on Superman are different from comic to comic. Meaning sometimes it is vary affective, but others it is not. but that's just my interpretation.
Superman's weaknesses are all limitations. It's the same for any character. Breathing is one of them (even Superman's to some extent).
Using your way of thinking Captain America's and Spidey's weaknesses is anything that is not up to par with a top tier.
They cannot fly - this is a weakness
They are vulnerable to bullets - that is a weakness
Ultimately they cannot hit hard enough to k.o. a top tier
I don't think that this makes very much sense
