Similar to the classic Legion of Doom and Masters of Evil and Acts of Vengeance and more recent Cabal stories.
Make two seperate lists of 13 master villains from each universe (Marvel and DC) and what master villain-like assets they bring to the table that would enable them to conquer the heroes and the world. Try to be a little diverse - meaning not having 7 X-Men villains and the 6 Avengers villains. Throw in a odd uncommon master villain. These are usually the masterminds behind major storylines and not used to answering to anyone else.
Then make ONE list of 13 master villains from all genres and universes (including DC and Marvel) and again what they bring to the table to conquer the world.
They dont have to be able to get along or even have matching agendas or motivations - just the desire to win and deal with each other afterwards.
Also who would be the defacto leader of each group you post.
No one higher than Teambuster.

Kingpin - resources, criminal infa-structure
Bullseye, Elektra, Bloody Mary - Kingpin's hit squad and body guard
Viper - as Madam Hydra
Sebastian Shaw, Selene - as the Black King and Queen, members and rulers of the Hellfire Club, bringing finance and Selene's cult.
Baron Mordo - the guy is seriously powerful, let him be the servant of Dormmanu and bring that to the table.

Luthor - because he would pretty much attempt to destroy any other rival.

Sinesto - with the might of the Yellow Lantern Corps
Ras Al Ghul - League of Assisans with Cheshire as his personal hitman and Lady Shiva as his bodyguard.
Parasite and Solomon Grundy - 2 powerhouses for hire
Johnny Sorrow
