In general, going with Post Crisis continuity, and pre New 52:

Superboy Prime tops the list, and by a fair margin

Doomsday: except for one awful showing, I think he's stronger
than Supes et.al., but not overwhelmingly so

Superman, Black Adam, Captain Marvel, Orion, Darkseid, Bizarro are all pretty much peers in strength. Most recent Darkseid is above.

Cyborg Superman is a tough call...he should be as strong as the others above, but never stands up to stiff competition well.

Supergirl, Eradicator: sometimes on the level above, but when the chips are down, I think SG is as strong as a very athletic woman relative to a very muscular guy in Superman. Eradicator probably should be higher, but got punked so easily during ROS I just can't quite put him on that level.

Wonder Woman and Martian Manhunter: WW has showings that put her asa peer to Supergirl, but for many years of post crisis, during her space exploration adventures etc. she was portrayed as more a mid leveller who wouldn't be in the class of these others. IMO she has also always been shown as at a substantial strength disadvantage when head to head with Supes, though made up for with superlative skill.
