We don't know absolutely if it was the same version of Thor. Franklin couldn't transport the original version of Thor initially that's why he made the Thor construct. Heroes Reborn speculated it was because of his godly nature. Franklin probably (logically) had to do something to Thor to make his appearance happen (conjecture).
Therefore it adds ambiguity to whether or not if it is "canon" for you and "continuity" for me.

just wanted to be clear. If there was clarity on which Thor was the real one, IMO everything that happened to him would be canon.
As it stands, I'd say it probably happened, but has a question mark attached.
