First- Since Victor considered himself the "father" of the monster and did indeed bring him alive into the world would that actually make the creature a Frankenstein by birth? So maybe all of us calling it Frankenstein was accurate all along?

In a metaphorical sense perhaps. But the creature was never offically named. In some stories creations of a a creator like robots are considered sons of the creator if said creator is trying to considers it a familiar bond.

Do you know of any movies, books, etc. where the original brain owner take over the creature?

IIRC, in the original story Frankenstein grew a brain. The film Ghost of  Frankenstein had the creatures's brain replaced with that of Igor's and Igor retaining his memory and personality.  The film Lady Frankenstein had multiple monsters.  The second one had the brain of Frankenstein's assistant put into it.  He retained his memories, sanity and personality.
