I have to say that it's things like the retcon (unless of course it turns out to not really be what it looks like) is probably the one thing I really dislike about Johns' work. His Secret Origins storyline in Green Lantern added some interesting elements to his past history but at the same time he suddenly changed John Steward's origin and in my opinion made him a weaker character for it.
Flash Rebirth had a bunch of great moments but when we got to the retcon I was completely pulled out of the story and got annoyed that he had now once again messed with something that didn't need messing with. The retcon might be a great story but I just feel that it's more interesting when you use the past stories and build from them (and even twist what we thought we knew) rather than completely contradict them.
