Speaking for myself, I think the writers are giving us (the audience) the classic case of misdirection. I don't think Dr. Wells is Professor Zoom at all. However, I do think he's from the future as all indications point to that.
So, why do I think Dr. Wells is not Professor Zoom? Well, for one thing we have to remember what Dr. Wells keeps saying, "He must be kept safe." So, if Dr. Wells is Professor Zoom, why would he want Barry to be kept safe? Just seems all kinds of odd to me. Dr. Wells has already shown to "protect" Barry by murdering a man from a previous episode. That doesn't strike me as what Professor Zoom would do. Yes, commit murder but protect Barry? We also see Dr. Wells give Barry cautionary advice in the pilot. The man even seems reluctant to even let Barry don the red suit and help people. If I was Professor Zoom, I wouldn't be giving Barry such advice. I would let Barry make potentially fatal decisions in the hopes he'd get killed. Dr. Wells keeps saying he wants Barry to be kept safe. He even convinced Barry's foster Dad to give Barry his support in what he does. All this to protect Barry? That does not strike me as Professor Zoom.
Personally, I think Eddie Thawne is Professor Zoom. Notice that last name, same name as Barry's nemesis. Coincidence? There has been no indication that Eddie is Professor Zoom, however. All fingers point to Dr. Wells. But, to me this is just further proof Eddie is the Reverse Flash. The writers want us to look at the prime suspect (Dr. Wells) and miss the guy who shares the same last name as Professor Zoom's real name.
I really do think this is a classic case of misdirection. I've seen this done in the past. My money is on Eddie Thawne as Professor Zoom.
In conclusion, let me offer my theory on Dr. Wells. I think Dr. Wells is from the future. But he wants to protect Barry from Professor Zoom (Eddie Thawne), so Dr. Wells traveled through time in order to protect Barry. But Dr. Wells doesn't know who Professor Zoom is (otherwise, I think Dr. Wells and Eddie would be interacting and know each other or in the very least, Dr. Wells trying to stop him somehow).
Considering how dangerous Professor Zoom is, Dr. Wells feels the need to be ruthless when it comes to protecting Barry. Hence, the dark side to Dr. Wells.
Well, that's my theory and I very well could be wrong. It's something to consider at least.
It's interesting that a hero/villain performs one amazing feat, or use a power they haven't used for 20+ years, and that automatically propels them to a high status despite scans and evidence to the contrary. I don't know what is worse, selective feat picking that has only been done once or twice 20, or more, years ago or ignoring evidence from scans or the lack thereof. We need to stop putting our favorite heroes/villains on pedestals and start putting them where they really belong. But it's evident that people never will because they would rather accuse others of cherry picking feats, when they don't, and being 'morally superior' when they aren't. I guess being honest and as fair as possible only opens one up to being the target of childish accusations and fault finding by those who insist on acting petty and childish. What happened to a good debate between two civil, mature, adults?
