As I recall in the comics the whole Flash/Reverse Flash thing is a major time paradox in and of itself.

It eventually became a Time-Paradox yes, it did not start life as one however.

Also Barry was still struck by lightning and blasted into the chemicals in his lab which were also agitated/stirred up the weather.  There is no overwrite of Barry's origin.  Wells/RF simply made sure that it happened via the particle accelerator.

The fact Wells "made sure it happened by Particle Accelerator" is an overwrite, as is the fact the invention and subsequent accident creates Firestorm and others.

I still believe that RF is bound by the "power of history" as it were and that while he'd love to kill Barry and the others, he cannot.

Yes, I agree there is a strict limit on what he can and cannot do, and quite possibly all of this is a longe range plan from the writers with a clear aim and finale to it, perhaps with Barry eventually undoing the murder of his mother, but I do wonder if it has really all been thought through that well. The thing about time-travel plots like this one is that the writers end up making it too over complicated as the stretch it out and add new directions to to characters and events. The bottom line is Wells and his work should never have been a part of Barrys origin - he has altered history and is clearly shaping it to some extent.

Granted it didn't start as a paradox but I think when Barry inadvertently killed RF before he could kill Iris it became a Paradox.

Of course that was Pre-Crisis and all the subsequent reboots.

As to Wells overwriting history, here is the question: is he overwriting history to ensure it happens, or is he fulfilling what he already knows is history?

As I recall in comic history, Professor Zoom in the future developed an obsession with Barry and his history and replicated the accident and gained super speed powers. After that was when he began to time travel to the past to menace Barry and later Wally.

So what we likely have is something similar in the series where in the future he gets obsessed about the Flash to the point where he makes himself into Reverse Flash, and then after time traveling he observes the past and records it and realizes that he needs to set himself up not only as Flash's nemesis but that also he creates the Flash and the other meta humans as well.

That could be what the writers are going for.
