I would say a combination of Reverse-Flash being disorientated, confused, and Barry being ready and motivated was the difference in series 2. Reverse-Flash is still more powerful and capable, logically he has to be as he was the 'original' Flash's longtime foe and had been for several years judging by the hints in Series 1, so by definition this younger Flash can't be superior without the mitigating factors as we described.

But you raise an interesting point as to Thawne/Wells having to wait and try to build up Barry's power in order to access the Speedforce. IF the logic goes that Reverse-Flash's speed is regulated and balanced by The Flash's speed, connected by his affinity for the Force, then Series 2 Thawne (and  when he next appears) might by definition only be as fast as this Flash, because this Barry doesn't have the connection to the Speedforce he has in the timeline Thawne is from....
