    So are we really going with the idea the Tony we have seen since Bendis' last few issues was not the real deal with a rebooted body, but a clone?

Well the implication from when Bendis first set this up was that the rebooted body is effectively a clone made using the materials of the old body. As if you liquefied Tony's corpse, poured it into a cloning machine, and used those nutrients to grow the clone.

Only Tony is much, much smarter than most of the guys who do that sort of thing, and so incorporated biological machinery into his very DNA, which activated upon his death and started cloning him form the inside using his corpse as building material. Of course, doing this required him to have spent years experimenting on his own DNA, with the result that the very process of acquiring the ability to clone himself from the inside meant that clone would no longer be of the original Tony Stark.

Of course, all this immediately raised the Theseus Ship problem, which is that if you create a clone, even using the corpse of the to-be-cloned as building materials, and give it copied memories, is it still that person? Especially if you had to genetically engineer yourself to gain this ability, meaning you were no longer that original person genetically even before death activated the process.
