The point is that those characters will be dealt with in their respective titles. Ray Palmer is going to play a part in Countdown, and more than likely in The All-New Atom, Wally will be dealt with in the Flash when its time, Aquaman has been seen the whole time, and the how and why's are coming soon...

I'd rather see the JLA handle the big challenges in the DCU, and have the fates of past characters be dealt with by their respective corners of said universes...

That might make more sense from an aesthetic standpoint, but there is something to be said for the logic of aquaman's complaint. "Identity Crisis" helped establish that the superhero community was pretty intertwined, so it doesn't make a lot of sense for the heroes to casually dismiss the fates of their comrades without further investigation.
