Just after COIE, many of the heroes still remembered the many worlds. After delayed ripple effects of the Crisis remodelled reality again everyone forgot.

Like Seyg-El stated, her origin stayed the same with rocket and all. Though now, it was a timemachine. And of course now, she wasn't kryptonian at all, but rather a thru magic mutated atlantean, which was her new post-crisis origin.

With IC coming closer, her body's inside began to change along with her origin, till the she was back to being a kryptonian again.
Just not exactly the same thing as a New Earth kryptonian.

Actually, the Atlantean origin was NOT their first take, even after the loss of the pre-Crisis memories.

It was still held that they first thought she was Kryptonian.

I've still never quite seen why they kept saying 'We thought she was Superman's cousin', tho. Post-Crisis, she apparently had no memories of being an "El", just a vague awareness/belief of being Kryptonian.

How that'd automatically lead to "Oh! You must be Superman's cousin!" has always been beyond me.

Anyway, it was later that the whole Atlantean/Arion thing came up.
