I don't doubt that losing your entire world could drive someone understandably insane but the COIE caused millions of people to lose their worlds. Power Girl has had a lot of problems as a result but she hasn't started killing people to try and get Earth-2 back. If there were a viable means of containing Prime then I might feel differently but I think anything less than execution for him is just a delay of more deaths. Has it been shown that he is completely immune to magic? Remember the Spectre's rampage with Eclipso and the end of the ninth age of magic sidelined the majority of the magic heroes during Infinite Crapfest. Granted a depowered Doctor Fate probably isn't much of a threat but I would but there are other magic heroes who are. Now that the Spectre has been regrounded, I am certain he could take Prime out if he wanted to.

You are absolutely correct that a lot of people lost their lives. More so, Power Girl went through a great tragedy as well, with her powers, origin and such. The difference is that she wasn't alone and had an understanding support group. Even if what she did not know was true, she had time to deal with her power and the situation which COIE dealt her and the universe.
Prime on the other hand basically just started and then everything ends for him. The only support he had was an aging Superman concerned about his wife and Alex Luthor and of course the memory crystals, which would drive any one batty. If anything, he was manipulated.
As to depowering him, i'm sure there is a way to do it. Whether it is one of science, magic or both.
To allow Prime to continue on as is, would be a travesty. To depower him and let him live an ordinary life, mind wiped, would give him a sanctity of peace and punishment for his crimes. Otherwise, the simple solution would be to kill him, which would be no solution at all.
I'm suprised no one would at least want him to suffer as much as he has made this universe.
