Granted a depowered Doctor Fate probably isn't much of a threat but I would but there are other magic heroes who are. Now that the Spectre has been regrounded, I am certain he could take Prime out if he wanted to.

The difference is that she wasn't alone and had an understanding support group. Even if what she did not know was true, she had time to deal with her power and the situation which COIE dealt her and the universe.

Killing him IS a solution, it makes absolutely sure he will never kill anyone ever again and gives some peace to the families and friends of the indiviuals he killed. I see no reason to make him suffer, just get it over with so it can't happen again. If an absolutely fool proof method could be found to depower prime then I say that's fine but otherwise I say execution is the safe bet.
