The series made a point of demonstrating that Bizzaro was too powerful for them to stop themselves... getting rid of him was the only way they'd be safe themselves. Remember him rampaging through Throneworld early on? At the same time, I don't think anyone could really blame Bizzaro for what happened. He's obviously not dealing with a full deck and has the mind of a child. It's like how the JSA could let the childlike Solomon Grundy live with Jack Knight without hunting him down after he killed Skyman... they saw him as being manipulated by bad companions and incapable of making a true choice in the matter himself.
