I've always had a theory that they'd eventually reveal Thanos to be the last surviving Skrull Eternal. He's got the chin for it, and it would explain why he looks so unlike every other Eternal on Titan.

As far as what the Skrulls were thinking, they were a pacifist race that wanted to spread knowledge and fellowship across the stars, kinda like Vulcans in Star Trek. It wasn't until the Kree acted like sore losers and killed everybody following their episode of "Extreme Make-over: Kree v. Cotati"

I don't think that's fair. The Skrulls pitted the two races against each other for their own amusement on the pretense of letting them join their lame trading empire. If I was Kree or Cotati I would be pissed at these annoying little aliens who think they know what's best for my people and I would want to learn their superior technology and wipe them out before they did it to me too.

The Kree were right to be pissed at the Skrulls for meddling in their affairs.

But, you have to figure that they brought it on themselves a little by setting up a contest where there were winners and losers. Perhaps their previous experience was that the winners developed a kinship with the losers and shared their winnings. Obviously, your results may vary with some races.
