IIRC the obscure villain, the Walrus, was inspired by the Beatles' "I Am the Walrus".
Not sure if she counted as a villain, but Beautiful Dreamer (a Morlock) took her name from the Stephen Foster song.
The name of a very minor villain group, The Weathermen, was inspired by the Weather Underground, popularly known as the Weathermen, who referenced a line from Bob Dylan's "Subterranean Homesick Blues" that was also adapted into the title of the story (Avengers #210) in which the fictional Weathermen appeared: "You Don't Need the Weathermen to Tell Which Way the Wind Blows!"

Heroine Karolina Dean of the Runaways used to call herself Lucy in the Sky, after another Beatles song, "Lucy in the Sky with Diamonds".
Madelyne Pryor (who eventually became a villain although she did not start out as one) was named after a real-life singer, Maddy Prior of Steeleye Span.
"Teenage Negasonic Warhead" was named after the song by Monster Magnet.
And while she wasn't named after the song (it's a pun based on Nightcrawler), Daytripper always makes me think of the Beatles' song.
