The Maximals were going back to Cybertron and also going forward in time. When Megatron jumped off the ship early I assumed he exited the timestream much earlier, maybe years earlier. So how he got back to Cybertron didn't bother me so much; he found a way and had plenty of time. What concerned me more was how he single-handedly deactivated every Transformer on the planet and took control.
