It's a little complex but actually very simple - the NEW-52 introduced a character known as 'The Collector', an inhuman worm-like being who was obviously a version of Brainiac. Superman defeats him, but this was all a part of a long range plan by Brainiac who emerges later as having been behind the Cyborg-Superman and Doomsday. Superman defeats this vastly powerful Brainiac by imploding his world ship into a black hole. Brainiac survives this and finds himself in a nexus of realities where he can observe the Multiverse, which leads to 'Convergence'.
In Convergence we learn that this Brainiac, the New-52 Braniac, was apparently the Brainiac from the Pre-Flashpoint universe, the one reintroduced by Geoff Johns and Gary Frank. Apparently Brainiac had observed the Flashpoint and somehow managed to side-step it, travelling into the Multiverse, eventually coming out into the revised New-52 Universe with an addled mind and doing what he did... ##
It's heavily convoluted but in effect the Brainiac before Flashpoint was the Brainiac we saw in the NEW-52, and the one we have now. So in effect if Geoff Johns original explanation stands then the Brainiac's we saw before he and Gary Frank revamped him were all avatars of the real Brainiac - Milton Fine, Brainiac 13... all of them were avatars of the real thing. The Brianiac Geoff Johns reintroduced.

Who knows, the NEW-52 version was phenomenally powerful. With massive Psionic abilities and was able to recreate Zor-el as Cyborg-Superman, as well as create Doomsday. Both served as his Heralds.
Today? This is a character who is whatever the story demands him to be. Like Marvel's Galactus he can either be almighty Cosmic being, distant and aloof, or he can be just a funny looking alien getting into trouble with Superhero-of-the-month.
Does Brainaic actually really gate Superman like a darkseid, or is it more that he just does not understand why Superman wants to protect earth?
