Some of my favorites.

Gul Dukat (Star Trek DS9)
Weyounn (DS9)
Kai Winn (DS9)
Brunt (DS9)
Female Shapeshifter (DS9)
The Intendent (DS9)
Lore (Star Trek TNG)
Ben Linus (Lost)
Gaius Baltar (Battlestar Galactica)
Caprica Six (BSG)
Scorpius (Farscape)
Nina Myers (24)
Sherry Palmer (24)
Charles Logan (24)
Tywin Lannister (Game of Thrones)
Joffrey Baratheon (Game of Thrones)
Melisandre (Game of Thrones)
Gus Fring (Breaking Bad)
Walter White (Breaking Bad)
Hannibal Lecter (Hannibal...I loved Mads approach)
Boyd Crowder (Justified)
Mags Bennett (Justified)
Stringer Bell (The Wire)
Al Swearengen (Deadwood)
Gillian Darmody (Boardwalk Empire)
Arnold Rothstein (Boardwalk Empire) (well he was a bad guy but in context of the show he wasn't that bad compared to everyone else)
Valentine Narcisse (Boardwalk Empire)
Dennis Reynolds (It's Always Sunny In Philadelphia...surely he counts)
Roger Furlong (Veep...everyone on that show is a horrible person...but he rises to the top)

The Riddler(Frank Gorshin) from Batman. He's the only one from the show that can still make me laugh.

Dr Stanley Bacon(Don Porter) from The Six Million Dollar Man episodes Population Zero and Run Steve Run. As a kid, I probably would've chosen Bigfoot or Fred Sloan(Day Of The Robot), but as an adult I love Porter as the disgruntled former OSI worker.

Alex Krycek(Nicholas Lea) from The X-Files. The more the Cigarette Smoking Man got involved, the less intriguing he was. Krycek, however, was a bastard from the start. Whether out to get Mulder and Scully or working with them, every episode was made better by his appearance.

Mr Burns(Harry Shearer) from The Simpsons. Whether he's blocking out the sun, stealing puppies to make into a coat or ordering to have The Rolling Stones killed after being insulted by The Ramones, C. Montgomery Burns is the epitome of TV villainy.

The Trinity Killer(John Lithgow) from Dexter. His story easily made for the best season of Dexter, which is saying a lot. I'm a big fan of horror but those scenes of him in the bathtub with his victim made me squeamish.

Killgrave(David Tennant) from Jessica Jones. I watched this series because I was done with Daredevil and wanted to see more in a similar vein. Wow, was this great! And I think it had more to do with Killgrave and the aura around him than Jessica Jones.
