How does Wolverine get his adamantium with how the movie ended? I am still confused about that one.

The thing was, that alot of stuff happened that did not before because they let Magneto out (it did more bad than good really), so many things could derive from that. Originally, she shot one guy, now who knows what happened. I would be shocked if there was not some anti-mutant program though. After what Magneto did.

So, just all the things are out of whack. I have no idea what changed and why. They just wanted a chance to reboot the third movie, I guess. It could well change the first three movies.

Your confusion is justified. None of the things you mentioned make any sense. Aside from some neat action sequences (that could have been replaced by other neat action sequences) my overriding feeling is that this movie was a 2.5 hour exercise in "fixing" an antiquated trilogy that could have just as well been left alone and never heard from again.
