I don't think it undermines anything. Transia is a tiny pissant country half a world away from anything happening in Uncanny. Age of X-Man is the opposite, a world being run by mutants. What Nate did was only indirectly responsible for what's happening to mutants.

Never mind that Cable never had any regard for the timeline.
Never mind that the future should never be set.
Never mind that any type of failure could have been fixed in any number of ways that didn't spell death.
Never mind that the O5 Teens couldn't go back home after numerous attempts until the plot said they could.
Never mind that instead of playing the blame game, he should have done the job himself before all of this happened.
If this is true, then CINO (Cable in Name Only) should have gone back earlier in the timeline and stopped Beast for causing the mess.
